CodeRefinery is a project within the&nbsp;<a rel=\"noreferrer noopener\" href=\"https:\/\/neic.no\/\" target=\"_blank\">Nordic e-Infrastructure Collaboration<\/a>&nbsp;(NeIC). NeIC is an organisational unit under&nbsp;<a rel=\"noreferrer noopener\" href=\"http:\/\/www.nordforsk.org\/en\" target=\"_blank\">NordForsk<\/a>. <\/p>\n\n\n\n<h3 id=\"course-goals-and-format\">Course goals and format<\/h3>\n\n\n\n<p>In this course, you will become familiar with tools and best practices for version control in modern research software development. The main focus is on using Git for efficiently writing and maintaining research software. We don\u2019t teach programming, but we teach the tools you need to use programming well.<\/p>\n\n\n\n<p>This is an informal and interactive online event with type-along type of presentations, live coding, and demos. Short tutorials alternate with practical exercises.<\/p>\n\n\n\n<p>We might live stream or record (part of ) the workshop to reach an even wider audience. In this case, privacy is our first concern and&nbsp;<em>only<\/em>&nbsp;the instructor\u2019s video will be published, and&nbsp;<em>breakout rooms for exercises are completely private<\/em>. This is the first Mega-CodeRefinery, so we reserve the right to make changes.&nbsp;<strong>We are getting many registrations, please help us find helpers.<\/strong>&nbsp;Everyone gets added to a waitlist initially, and we approve people as we get space. Check back for updates.<\/p>\n\n\n\n<h3 id=\"software-requirements\">Software requirements<\/h3>\n\n\n\n<p>You need to install some software&nbsp;<em>before<\/em>&nbsp;CodeRefinery (<a href=\"https:\/\/coderefinery.github.io\/installation\/#why-are-we-asking-participants-to-install-software\">why we ask you to do this<\/a>). Please do this &#8211;&nbsp;<em>and check it<\/em>&nbsp;&#8211; in advance, otherwise you\u2019ll start off behind.<\/p>\n\n\n\n<p>Note that, e.g., a working Python executable on your laptop is not sufficient &#8211; a version greater than 3.4 is strongly recommended and a number of extra packages need to be installed as detailed on the Python installation page.&nbsp;<strong>You also need to check your git configuration.<\/strong>&nbsp;<strong>If you have an institutional laptop with limited rights, start in advance and\/or ask for help to translate these instructions to work on your system.<\/strong><\/p>\n\n\n\n<ul><li><a href=\"https:\/\/coderefinery.github.io\/installation\/bash\/\">Bash<\/a><\/li><li><a href=\"https:\/\/coderefinery.github.io\/installation\/editors\/\">Editor<\/a><\/li><li><a href=\"https:\/\/coderefinery.github.io\/installation\/git\/\">Git<\/a>, including some configuration<\/li><li><a href=\"https:\/\/coderefinery.github.io\/installation\/difftools\/\">(optional) Visual diff tools<\/a><\/li><li><a href=\"https:\/\/coderefinery.github.io\/installation\/python\/\">Python<\/a><\/li><li><a href=\"https:\/\/coderefinery.github.io\/installation\/jupyter\">Jupyter and JupyterLab<\/a><\/li><li><a href=\"https:\/\/coderefinery.github.io\/installation\/snakemake\">Snakemake<\/a><\/li><\/ul>\n\n\n\n<p><strong>You should either a) drop by one of our verification sessions in advance, or b) verify with your team\u2019s helper before the workshop.<\/strong><\/p>\n\n\n\n<h3 id=\"schedule\">Schedule<\/h3>\n\n\n\n<p>The schedule includes frequent breaks. This is not designed for \u201cprofessional code developers\u201d or computer scientists.<\/p>\n\n\n\n<p>If you develop research code and you know all the tools already, join us as a helper! It\u2019s fun, and you always learn something new about a subject by teaching it.<\/p>\n\n\n\n<h3 id=\"mega-coderefinery\">Mega-CodeRefinery?<\/h3>\n\n\n\n<p>Welcome to the&nbsp;<em>first<\/em>&nbsp;online mega-CodeRefinery. This is \u201cmega\u201d because in the past we have always been limited by physical space or number of helpers.&nbsp;<em>We are now taking direct action to reach as many people as possible, but this also means we are trying something new.<\/em>&nbsp;We are introducing the concept of&nbsp;<strong>teams<\/strong>&nbsp;to \u201cbring your own breakout rooms\u201d to accept as many people as possible.<\/p>\n\n\n\n<h3 id=\"how-to-join\">How to join<\/h3>\n\n\n\n<p>We are normally limited by number of helpers, thus:<\/p>\n\n\n\n<ul><li>Anyone may register as a learner, we will try to take as many as we can.<\/li><li>Or you can register as a helper. If you are somewhat comfortable with these tools, you can be a helper! (see below)<\/li><li>Register as a team, one helper and 4-6 learners.<ul><li>We will accept all complete teams.<\/li><li>Everyone on the team must register separately.<\/li><li>Decide some team name, and when registering, everone enter this same name so that we can link you together.<\/li><li>During the exercise sessions in breakout rooms, the helper has primary responsibility for their group\u2019s hands-on exercises. Still, instructors drop by to check and help as needed, so don\u2019t worry if you don\u2019t know everything.<\/li><li>This is a great opportunity to bring your friends and colleagues and prepare for the future together.<\/li><\/ul><\/li><\/ul>\n\n\n\n<p>If you\u2019ve been to a CodeRefinery before and have used git some after that, you are definitely capable of being a helper. If you routinely use git and know Python somewhat well, you are also very qualified to be a helper.<\/p>\n\n\n\n<h3 id=\"what-we-will-not-teach\">What we will not teach<\/h3>\n\n\n\n<p>This is not a course about a specific programming language or the Linux\/Unix terminal shell. We assume that you are familiar with the programming language that you use in your work and research. We try to keep the course as language-independent as possible but we will show some basic code examples in Python.<\/p>\n\n\n\n<h3 id=\"prerequisites\">Prerequisites<\/h3>\n\n\n\n<ul><li>You should be able to navigate the file tree in a terminal session and edit text files in the terminal.&nbsp;<a href=\"https:\/\/scicomp.aalto.fi\/scicomp\/shell.html\">This Linux shell crash course<\/a>&nbsp;(<a href=\"https:\/\/youtu.be\/56p6xX0aToI\">video<\/a>) contains the essentials.<\/li><li>Basics in one or more programming languages.<\/li><li>You will need to bring a laptop.<\/li><li>You need to install some software. Please follow links in the schedule.<\/li><li>It is useful if you have a basic idea of how Git works. We will start from the basics anyway, but please go through&nbsp;<a href=\"https:\/\/coderefinery.github.io\/git-refresher\/\">this Git-refresher material<\/a>&nbsp;for a basic overview and important configuration steps.<\/li><\/ul>\n\n\n\n<h3 id=\"instructors\">Instructors<\/h3>\n\n\n\n<ul><li>TBA<\/li><\/ul>\n\n\n\n<h3 id=\"helpers\">Helpers<\/h3>\n\n\n\n<p>(<a href=\"https:\/\/github.com\/coderefinery\/manuals\/blob\/master\/helping-and-teaching.md\">tips for helpers<\/a>)<\/p>\n\n\n\n<ul><li>TBA<\/li><\/ul>\n\n\n\n<h3 id=\"faq\">FAQ<\/h3>\n\n\n\n<ul><li><strong>Why should I come as a team?<\/strong>&nbsp;If you will work together later, learning the tools at the same time is a great way to do it.<\/li><li><strong>Am I good enough to be a helper?<\/strong>&nbsp;If you are asking this question, probably you are. You should have some familiarity with git, provide some initial advice on obvious error messages, and be able to call us for advanced help when it\u2019s needed.<\/li><li><strong>How does the waitlist work?<\/strong>&nbsp;Anyone can register, but you go to the waitlist until we can be sure we have enough helpers. We\u2019ll continually approve people as we get space. We know this may be more unpredictable for you, but the way to make sure you get in is join a team with a helper (or find us more helpers in general).<\/li><li><strong>If the workshop is streamed\/published, will I be visible?<\/strong>&nbsp;Privacy and internal safety is our first concern. Only instructors video will be published. If you use voice to questions in the main room, that might be published. The most common way to ask questions is written, and anyone can feel comfortable using this. Breakout rooms, where all of the hands-on work and most discussion happens, is always private and unrecorded.<\/li><li><strong>I can\u2019t register\/didn\u2019t make it past the waiting list, and I would like to follow the streams myself.<\/strong>&nbsp;We don\u2019t yet know if we will do this or what the format will be. Please check back for further information.
